Résumé Sharks are charismatic predators that play a key role in most marine food webs. Their demonstrated vulnerability to exploitation has recently turned them into flagship species in ocean conservation. Yet, the assessment and monitoring of the distribution and abundance of such mobile species in marine environments remain challenging, often invasive and resource-intensive. Here we pilot a novel, rapid and non-invasive environmental DNA (eDNA) metabarcoding approach specifically targeted to infer shark presence, diversity and eDNA read abundance in tropical habitats. We identified at least 21 shark species, from both Caribbean and Pacific Coral Sea water samples, whose geographical patterns of diversity and read abundance coincide with geographical differences in levels of anthropogenic pressure and conservation effort. We demonstrate that eDNA metabarcoding can be effectively employed to study shark diversity. Further developments in this field have the potential to drastically enhance our ability to assess and monitor elusive oceanic predators, and lead to improved conservation strategies.

Résumé Investigation of patterns in beta diversity has received increased attention over the last years particularly in light of new ecological theories such as the metapopulation paradigm and metacommunity theory. Traditionally, beta diversity patterns can be described by cluster analysis (i.e. dendrograms) that enables the classification of samples. Clustering algorithms define the structure of dendrograms, consequently assessing their performance is crucial. A common, although not always appropriate approach for assessing algorithm suitability is the cophenetic correlation coefficient c. Alternatively the 2-norm has been recently proposed as an increasingly informative method for evaluating the distortion engendered by clustering algorithms. In the present work, the 2-norm is applied for the first time on field data and is compared with the cophenetic correlation coefficient using a set of 105 pairwise combinations of 7 clustering methods (e.g. UPGMA) and 15 (dis)similarity/distance indices (e.g. Jaccard index). In contrast to the 2-norm, cophenetic correlation coefficient does not provide a clear indication on the efficiency of the clustering algorithms for all combinations. The two approaches were not always in agreement in the choice of the most faithful algorithm. Additionally, the 2-norm revealed that UPGMA is the most efficient clustering algorithm and Ward's the least. The present results suggest that goodness-of-fit measures such as the 2-norm should be applied prior to clustering analyses for reliable beta diversity measures. (C) 2012 Elsevier B.V. Résumé Sampling in the deep sea is a technical challenge, which has hindered the acquisition of robust datasets that are necessary to determine the fine-grained biological patterns and processes that may shape genetic diversity. Estimates of the extent of clonality in deep-sea species, despite the importance of clonality in shaping the local dynamics and evolutionary trajectories, have been largely obscured by such limitations. Cold-water coral reefs along European margins are formed mainly by two reef-building species, Lophelia pertusa and Madrepora oculata. Here we present a fine-grained analysis of the genotypic and genetic composition of reefs occurring in the Bay of Biscay, based on an innovative deep-sea sampling protocol. This strategy was designed to be standardized, random, and allowed the georeferencing of all sampled colonies. Clonal lineages discriminated through their Multi-Locus Genotypes (MLG) at 6-7 microsatellite markers could thus be mapped to assess the level of clonality and the spatial spread of clonal lineages. High values of clonal richness were observed for both species across all sites suggesting a limited occurrence of clonality, which likely originated through fragmentation. Additionally, spatial autocorrelation analysis underlined the possible occurrence of fine-grained genetic structure in several populations of both L. pertusa and M. oculata. The two cold-water coral species examined had contrasting patterns of connectivity among canyons, with among-canyon genetic structuring detected in M. oculata, whereas L. pertusa was panmictic at the canyon scale. This study exemplifies that a standardized, random and georeferenced sampling strategy, while challenging, can be applied in the deep sea, and associated benefits outlined here include improved estimates of fine grained patterns of clonality and dispersal that are comparable across sites and among species.

Résumé Recent volcanic lava flows extending into the ocean represent an ideal opportunity to study the long-term successional development of marine floral assemblages on the bare new substratum. We describe the floral assemblages of nine lava flows of different ages (prehistoric to 2007) at Piton de la Fournaise (Reunion Island, Indian Ocean) based on a survey of 37 stations. We identified 159 species including 148 macroalgae, 1 seagrass, and 10 cyanobacteria. Fifty-one of those represent new records for Reunion Island, and at least 9 taxa were identified as new to science. Recent lava flows were characterized by the dominance of ephemeral, opportunistic species, such as Pseudobryopsis hainanensis and Acrocladus dotyanus, while prehistoric lava flows were mainly characterized by perennial species, particularly Sargassum portiericuzum and Turbinaria ornata. A canonical correspondence analysis revealed that the environmental factor that most significantly correlated to the variation in floral assemblages was the distance to the most recent lava flow (2007). This factor was also highly correlated to coral cover. The composition of the different floral assemblages is discussed in relation to abiotic and biotic factors to explain ecological succession in a tropical environment.

Résumé Cephalopod assemblages at the scale of the entire Mediterranean Sea were analysed using information from 2 decades of standardized scientific bottom trawl surveys. Western and eastern assemblages (6 yr of data) were compared using a combined approach of multivariate ordination techniques and non-linear regressions. These methods enabled us to distinguish assemblages and simultaneously analyse the influence of geographic, bathymetric and environmental (sea surface temperature and chlorophyll a concentration) gradients on observed community patterns. Despite few differences in species composition between sub-basins, the relative contribution of species differed. Bathymetry was the primary structural driver for the cephalopod communities of both basins, and contributed to 3 assemblages (shallow water, upper slope and middle slope). Winter temperature influenced community assemblages more strongly in the western than in the eastern basin, in contrast to a small but consistent winter productivity influence on community assemblages in both basins. Thus, the environmental parameters analysed did not cause an immediate change in cephalopod assemblages, but rather an effect lagged by several months. Differences in the relative importance of environmental drivers show that different processes operate in the 2 basins. These results demonstrate similarities and differences between Mediterranean basins regarding important cephalopod functional groups. This information should help integrative ecosystem management approaches currently used in fisheries and conservation management.
